The invention provides an air internal circulation system of an IVC experimental animal box, which comprises an exhaust fan and a blower, wherein the exhaust fan is respectively connected with a sterilizing air inlet and an exhaust pipeline; the exhaust pipeline is provided with an exhaust valve; the exhaust pipeline is also connected with a first internal circulation pipeline; the first internalcirculation pipeline is provided with a first internal circulation valve; the blower is respectively connected with an air inlet pipeline, an air supply pipeline and a second internal circulation pipeline; the first internal circulation pipeline is connected with the air inlet pipeline; the air inlet pipeline is provided with a first air supply valve; the air supply pipeline is provided with a second air supply valve; the second internal circulation pipeline is provided with a second internal circulation pipeline; the second internal circulation pipeline is provided with a sterilizing air outlet; the second internal circulation pipeline is connected with an air return pipeline; the air return pipeline is connected with an exhaust fan assembly; and the air return pipeline is provided with an air return valve. The invention further provides a control method of the air internal circulation system. Compared with the prior art, the air internal circulation system of the IVC experimental animal box and the control method thereof can effectively solve the problem of pollution when a filter element of an existing IVC experimental animal box is replaced.
