The method comprises the steps that information of to-be-predicted IIB type restriction endonucleases and a to-be-predicted genome is acquired; enzyme cutting site prediction is conducted on all the to-be-predicted IIB type restriction endonucleases in the to-be-predicted genome to obtain information of all enzyme cutting positions; enzyme cutting fragment sequences corresponding to all the to-be-predicted IIB type restriction endonucleases in the to-be-predicted genome are counted and output according to the information of the enzyme cutting positions; the interval lengths of the enzyme cutting positions are calculated and output according to the enzyme cutting positions; and the interval lengths are counted. According to the method, cutting of the IIB type restriction endonucleases on DNA is simulated and the enzyme cutting sites are counted through a computer to serveas a reference for a follow-up experiment, and therefore the condition that too much time cost and expenditure are wasted in a pre-experiment is avoided.
