The method comprises the following steps: taking a water body sample to be detected and a sediment sample to be detected, determining the content of the endocrine disrupter in the water body sample to be detected, and determining the content of the endocrine disrupters and the content of total organic carbon in the sediment sample to be detected; calculating the estradiol equivalent for estrogen activity of the water body sample to be detected; calculating the estradiol equivalent for estrogen activity of the sediment sample to be detected; calculating the risk entropy of the endocrine disrupter; evaluating the risk of the endocrine disrupter in the water body according to the risk entropy; when RQ is smaller than 0.2, the risk is low, when RQ is larger than or equal to 0.2 and smaller than 2, the risk is medium, and when RQ is larger than or equal to 2, the risk is high.
