The method sequentially comprises a hydrogenating and refining reaction process A, a deep desulfuration process B and a hydrogen circulation process C, wherein the process B comprises the steps of: cooling a reacted product of a hydrogenating and refining reaction product (22) of the diesel oil which is produced by the hydrogenating and refining reaction process A and contains the dissolved hydrogen and a raw material heat exchanger (10) to 260-320 DEG C, and performing the gas-liquid separation in a thermal high-pressure separator (3); directly feeding the separated thermal high liquid (23) into a deep desulfuration reactor (2) which is independent of the hydrogen circulating process C through the thermal high-pressure separator (3); and feeding the thermal high gas (25) which is separated by the thermal high-pressure separator (3) into the hydrogen circulation process C. The hydrogenation and desulfurization method of the diesel oil can deeply remove the sulphur contained in the diesel oil, and the cleaning diesel oil with the sulphur content of 10-50ppm can be produced.
