The method comprises the following steps of carrying out grid partition on excavation areas ofthe rivers, the lakes and the wetlands, and dividing into a plurality of grid units; meanwhile, accurately positioning each excavation area, and layering each excavation area, wherein an ecological layer is formed on an upper layer, and a sludge layer is formed on a lower layer; removing the ecological layer and the sludge layer of one grid unit at one position, and forming a grid pit; excavatingto remove the sludge layer of one grid unit adjacent to the grid pit, dropping the ecological layer on the grid unit to the bottom part, and forming an ecological unit area; adopting a side wall of one grid unit adjacent to the ecological unit area as a working face, excavating to remove the sludge layer, and dropping the ecological layer on the upper layer to form an ecological unit area; and inthe same manner, gradually removing the sludge layer of the adjacent grid unit until the sludge layer of the excavation area is completely removed, and completely dropping the ecological layer to forman overall ecological area.
