The method comprises the following steps: simulating a non-constant flow process in a river channel by adopting a one-dimensional Saint-Venant equation set; solving the water level of each station along the downstream river channel of the hydropower station at each moment, and calculating the water level amplitude of each station along the downstream river channel of the hydropower station; establishing a function relationship between the peak regulation discharge amplitude of the hydropower station and the water level amplitude of the downstream navigable river reach; and substituting the water level variable amplitude of the downstream navigable reach required by shipping into the function relationship to obtain the peak regulation discharge amplitude of the hydropower station meeting the water level variable amplitude control requirement of the downstream navigable reach.
