The microscope multi-view automatic focusing system comprises a microscope body, a stepping motor control system, a shooting unit and a movable object carrying platform. The using method comprises the following steps that: the objective lens of the microscope is manually adjusted to a relative focusing interval; the z-axis coordinate of an objective table is changed through a stepping motor in the interval, video image are obtained, the average values of the gray value variances of target object images at the end pointsof the moving interval are calculated and compared, optimization iteration is performed according to a golden section method to obtain the maximum value, and automatic focusing in the z-axis directionis realized; and the stepping motor controls the objective table to change in the xy-axis plane according to the s-shaped advancing direction, scanning of continuous positions on the plane is achieved, and finally scanned images are spliced. The automatic focusing system method provided by the invention has the advantages of low calculation complexity and the like, and can shoot high-resolution and large-view medical images.
