It include: (1) withdrawing the sample DNA; (2) analyzing the PCR-TGGE / DGGE fingerprint diagram in the 16S rDNA V3 area; (3) Carrying on PCA analysis to the system track and comparing the community substitute mode difference between the normal system and breakdown system; (4) Carrying on the PCA quantity analysis to find DGGE in the community substitute process; (5) identifying the microorganism stand by the DGGE trip. The invention can be applied in analyzing the space time substitution of the engineering micro ecosystem.
