The method comprises the following steps of: continuously acquiring data of a complete water level control loop, particularly a detection instrument and a regulating valve, performing online fault diagnosis according to an acquired data set, and judging the type and the degree of a fault generated by the detection instrument or the regulating valve, then performing controller fault-tolerant reconstruction decision according to the type and degree of the fault, reconstructing a controller structure and parameters to offset the fault influence, finally calculating the fault-tolerant control instruction in the presence of the fault, and reaching a digital instrument control system of anuclear power unit through a field bus. The defect that an existing digital instrument control system of the nuclear power unit cannot deal with partial failure of instruments and regulating valves is overcome, and the operation safety of the nuclear power unit is guaranteed.
