The system comprises a comprehensive washing tower, a seawater pump, a solid-liquid separator I, a desulfurization circulating pool, a solid-liquid separator II, an aeration oxidation pool, a decarburization circulating pool, a regeneration reaction pool, a solid-liquid separator III, a cooling crystallizer, a storage tank I and a storage tank II; the dedusting washing liquid is seawater, the desulfurization absorption liquid is magnesium hydroxide, the decarburization absorption liquid is an alcohol amine or amino acid salt solution, the decarburization pregnant solution is chemically regenerated by magnesium hydroxide and a desulfurization byproduct magnesium sulfate in the regeneration reaction tank to recover the absorption capacity, and the absorbed carbon dioxide is mineralized into magnesium carbonate to be sealed and stored. Magnesium hydroxide and desulfurization by-products are used for solidifying carbon dioxide, desulfurization and carbon sequestration are organically combined, the desulfurization and carbon sequestration processes of ship waste gas are integrated in the same absorption tower, and the device size and the system complexity are greatly reduced.
