[0057] MD simulation -(GAGSGA) 2 The initial model of the oligomer was constructed by threading the dodecapeptide sequence onto the structure of the poly-(glycine-alanine)b-sheet (Protein Database ID 2slk) using the UCSF chimera and modeler. The system was then equilibrated in a transferable intermolecular potential 3P (TIP3P) explicit water tank. Simulations were run for 40 ns with a time step of 2 fs at constant temperature (300 K) and pressure (1 bar) using GROMACS. The force field used is GROMOS53a6. The α,α-trehalose structure was provided by the Automatic Topology Generator (ATB) and a repository available from the Molecular Dynamics Group at the University of Queensland, Queensland, Australia. The stability of the β-sheet assembly was verified from hydrogen bonding dynamics and root mean square deviation (RMSD) data obtained from molecular dynamics trajectories.

Abstract

Herbicides, insecticides, and synthetic fertilizers may be replaced with bio-fertilizers in combination with microorganisms. Silk and trehalose dry films can be used as seed coatings to locate and quantify delivery of plant microorganisms to mitigate plant stress and soil salinity. Similar microorganisms may be delivered using the same technique.
