The method comprises the following steps: firstly detecting the content of ginkgolic acid in the ginkgo biloba extract; then adding water into the ginkgo biloba extract; fully stirring and dissolving; adding a non-toxic alkaline substance to adjust the pH to 7-10; then adding a surfactant; after uniformly mixing, adding the obtained raw material liquid into a foam separator; continuously blowing air from the bottom of the foam separator to form foam; collecting foam discharged from the top end of the foam separator till no foam is generated, wherein the obtained foam liquid is a solution containing the ginkgolic acid and the residual foam-free solution in the foam separator is a solution without the ginkgolic acid; and concentrating and drying the solution without the ginkgolic acid to obtain the ginkgo biloba extract without the ginkgolic acid, wherein the surfactant is a polyhydric alcohol surfactant.
