The application belongs to the technical field of fish breeding, and discloses a method for knocking out PHD3 gene of Hypophthalmichthys molitrix and application thereof in creating new germplasm of low-oxygen-tolerant Hypophthalmichthys molitrix. Taking PHD3 gene as a target gene, two gRNAs targeting the first exon of PHD3 gene are synthesized by in vitro transcription, mixed with Cas9 protein, and used to edit genes of wild-type Hypophthalmichthys molitrix, so as to improve the knocking-out efficiency of PHD3 gene, and then F0 generation mutants of Hypophthalmichthys molitrix with PHD3 gene knocked out are efficiently obtained.
