A cleaning system for a cell analyzer comprises a fluid power source, an afterbay cleaning portion and a functional unit cleaning portion. The afterbay cleaning portion is provided with an afterbay inlet and an afterbay outlet. The fluid power source is communicated to the afterbay inlet through an afterbay cleaning pipeline. The afterbay cleaning pipeline is provided with a first control valve. The afterbay outlet is connected with a discharge pipeline. The discharge pipeline is provided with a second control valve. The functional unit cleaning portion is connected to the afterbay cleaning pipeline and/or discharge pipeline. Because of the features of extremely low cell content and large dilution ratio in the afterbay, the afterbay of a counting chamber can be taken as the cleaning node. The functional unit cleaning portion of the cell analyzer is connected with the afterbay cleaning portion through a pipeline. In a cleaning step, various functional units including the afterbay can be cleaned simultaneously by a cleaning agent without carryover, so that the cleaning efficiency and the cleaning agent utilization are improved. Meanwhile, since a high pressure is needed to clean a gem hole of the afterbay, the functional units of the analyzer having a pressure difference themselves are communicated to the afterbay so as to realize simultaneous cleaning of the functional units and the gem hole.
