The process comprises the following steps of: crushing raw materials, performing water diacolation for extracting, performing micro-filtration, performing macroporous resin column chromatography, separating and purifying, concentrating and drying products and activating and regenerating columns, wherein in the step of performing water diacolation for extracting, dry gardenia fruits are crushed into large granules, and the large granules are soaked in pure water and are subjected to the diacolation at normal temperature to be extracted; in the step of performing micro-filtration, a water extracting solution is subjected to the micro-filtration by using 0.2 to 1 micrometer of ceramic membrane to obtain a completely-clarified filtrate; in the method for performing loading adsorption continuously, three sections of columns are connected in series to perform the loading adsorption, and the third section of column is separated and purified further; and in the step of activating and regenerating columns, the efficient macroporous resin columns are separated continuously under high pressure and are activated and regenerated on line. According to the process, a constant pressure technology is upgraded to a pressurization technology, so that the adsorptive capacity and separation efficiency of the resin columns are improved; and according to the high-end gardenia yellow products, the color scale of the prepared gardenia yellow is over 500, an optical density (OD) value is below 0.2, and the content of geniposide is less than 1 percent by high performance liquid chromatography (HPLC) detection on the basis of the color scale of 500.
