The method comprises the following main steps: high temperature resistant facultative anaerobic bacteria of bacillus methylotrophicus HL-4 capable of producing keratinase are cultured to obtain a microorganism agent for a standby application; minced and crushed aquatic proteins and hydrolyzed feather powder are mixed, nutrients and water are added, and the materials are mixed evenly to obtain a fermentation medium; the bacillus methylotrophicus microorganism agent and protease are added into the fermentation medium, the materials are mixed evenly, and the mixture is stacked to be subjected to fermentation, wherein the fermentation is conducted in a natural standing manner for a fermentation time of 48 h-72 h; and after the fermentation, the product is dried, the dried product is crushed, and the crushed product is packaged to obtain a finished product of the fish meal substitute proteins. The prepared fish meal substitute proteins can be used to greatly replace imported high quality fish meal in aquatic feeds, obviously reduce feed costs and have good application prospects and practical significances.
