The method includes the steps of first synthesizing of a nanometer mordenite molecular sieve multi-mesoporous structure as a precursor, then implanting a Ti reactivity center in a zeolite framework through a transition metal supplement method after combined with a deep dealumination and gas-solid isomorphous replacement method, and finally treating after surface modification with an organic silylating agent to prepare a super-hydrophobic Ti-containing nanometer mordenite molecular sieve. The super-hydrophobic Ti-containing nanometer mordenite molecular sieve preparation method has the significant advantages of using the organic silylating agent of higher hydrophobicity to replace traditional inorganic silicon fluoride acid greatly damaging the framework as a regulating agent for protecting the microporous structure of the zeolite molecular sieve and avoiding producing any secondary environmental pollution in the synthesis process. In addition, the capacity of the metal atom Ti in the zeolite molecular sieve framework can be effectively regulated by adjusting the silica to alumina ratio of a synthesis system and the variety and temperature of the precursor of the gas-solid isomorphous replacement.
